Non-Standard use of Global, Local Security Groups and NTFS

I have a shared folder “DOCUMENTS” that contains many folders. I must
restrict users to these subfolders. The difficulty that I have is that the
company does not have any Departmental Hierarchy or other organizational
charts that I could orgonize therse folders such as ; Accounting, Marketing
etc, Every user have unique privilage to the folders ofcourse some have
similar access. How do you suggest to approach this situation other than
restrict each folder with NTFS.
The Data will eventually will be replicated by DFSR to partner server and
both partners will send and receive the data (Two-way).
