My computer won't turn on the first time (+ other problems.)

Hi all, thank you for any response in advance:
I recently had a friend build a computer for me which worked pretty well when he was finished, we had to replace the power supply and motherboard and it finally would start and I could install windows.

So now our work schedules are so conflicted we don't get a chance to really geek out on the computer and it's been having some problems, so I'm just looking for some advise on if I need to replace something or if it's just the motherboard connected wrong.

I haven't really had much time to play with it because of Finals, and so It's been sitting quietly as a present for myself once I finish classes (Tuesday!) But I have been playing some SWTOR on it and it has been epic, seriously it plays games like that and Diablo 3 great.

I'm a start out with my specs:
ASRock 990FX Extreme3 (AMD 990FX I have the bios left on default.), AMD FX6100 3.3GHz 6-Core, Ballistix 8GB Kit Ram (2x4GB), EVGA Geforce GTX 650ti Boost, and a 600W CX600 Corsair power-supply. One Samsung SSD drive 120GB, that I have Windows 7 on and a 1TB HD (I can't remember the brand.) (Got an extra fan for the front too, and a blu-ray/dvd drive.)

And now the symptoms:

1) As the title says, my computer (named Metal) will only start on the second try. I didn't notice this was the case for a little while, but I'm sure of it now. If my computer is in the shutdown state, (even if I shut it down and unplug it/turn the power supply off) and I turn it on, the fan light and power light on the case turn on, But I get no light to my mouse/keyboard and no video out to my monitor. I let it sit for awhile to see if anything happens but I've waited up to 5 minutes and nothing. Then if I turn it completely off by holding the power button for 10 seconds, then give it a 30 second count and turn it back on it boots up Windows (usually, which leads to the next symptom.)

2) Sometimes when my computer starts it loads the BIOS and won't recognize either of the hard-drives in the boot order, this typically only happens when I shut my computer down for periods longer than four days. But did happen the other day when it was only a two day interval.

3) I recently loaded a copy of Macromedia Flash and Photoshop onto the computer which works well, but when it auto-saves it takes quite some time, lowering my auto-save interval has helped. and I may just turn it off. I don't know why but if I have to programs open at the same time and they both try to Auto-Save my computer will restart. Both the saves will have happened though.

Alright I'm not super great at the inside of computers, but I have opened this one up before because i noticed my reset button wasn't working and I plugged it in to the right slot (it was on a dummy.) My friend has glasses and said that was his least favorite part so I could see that he had also missed a light, and I figured out where that went.

When I first started, Windows was on the regular HD, but it wasn't updating correctly so i switched it to the SSD. I wanted it on there anyways

What I have done:

I have done a diskcheck on both the harddrives with no errors found.
Updated My Drivers and Windows
Tried Moving my ram to the secondary positions (changed nothing moved them back.)
I've restarted my computer multiple times, which works fine... I've also put it into sleep and hibernate modes...
I've listed my symptoms to my friend, who was stumped, he said it might be two different issues. He did tell me to try and re-install windows, which I did with the same disc.

So before i start just start getting my warranty's and returns on I was just wondering if anybody had any advice or knew what the problem was? I was just gonna start exchanging stuff until it works... but that may be timely.

Also, is it acceptable to just unplug one of the hard-drives to see if that's a problem? I wasn't sure and I haven't been able to get a hold of my friend .

For now, I'm just not turning off the computer.
