Funny coincidence. Got my R50p today and just run into the same problem
here. Asking Google only showed up questions so I had to find the solution
myself :)

The Keyboard Customizer gets started twice (as service and as "normal"
application). Our manually assigned keyboard mappings seem only to be
recognized by the application instance and not the service. If the service
starts faster than the application our mappings get lost. So just deactivate
the "IBM KCU Service" (right click "properties" in the services window) and
everything should work fine then.

Hey, sorry I'm not much help to you, but I find exactly the same thing
on my T41p. So if you do find a fix, please let me know! :)
